Een veteraan uit de Amerikaanse Indianenoorlogen, kapitein Nathan Algren (Cruise), arriveert in Japan in 1876.
Hij zal de soldaten van Keizer Meiji trainen voor een gevecht tegen de samurai die hun land terug willen pakken.
Als de gewonde Algren na een veldslag door de samurai wordt meegenomen, ziet hij waarom ze hun leven wagen voor hun land.
Hij komt in tweestrijd met zichzelf en zal moeten kiezen voor wie hij nou eigenlijk wil vechten.
